Yuki completes her explanation of the Integrated Data Sentient Entity and how it relates to herself and to Haruhi. Furthermore, she discusses Haruhi’s powers, and how she could destroy and recreate the world on a whim, even though she is not aware of her powers. Kyon, while simply trying to understand all of what Yuki had told him, is initially skeptical of her story. The SOS Brigade gets a new member, a mysterious transfer student by the name of Itsuki Koizumi. On a day off from school, the SOS Brigade searches the city in groups to try to investigate mysteries, during which Mikuru reveals to Kyon her existence as a time-traveler and her mission in relation to Haruhi. Kyon later confronts Itsuki, revealed to be an esper, and as he learns of the purpose of the Agency. All three of these members confirm that Haruhi somehow altered the reality of the universe three years ago.

Haruhi begins to improve the appearance of the clubroom, but still feels that it is missing something, that being a computer. Going next door, Haruhi manages to obtain a computer by having photographic proof of making it seem that the Computer Research Society president sexually harass Mikuru. She enlists the help of Mikuru to help promote the SOS Brigade by dressing up in a bunny costume and handing out fliers. Later, Yuki invites Kyon to her apartment, where she unveils that she and Haruhi are considered aliens.

Tsumugi Kotobuki runs into Ritsu while looking for the chorus club and Ritsu finds that she must get at least four members to join to save the club from being disbanded.

Kyon enters high school as a first year student and meets a strange girl by the name of Haruhi Suzumiya. During her class introduction, she states that she has no time for normal humans and asks that any time-travelers, aliens, or espers come out and join her. Interested in her, Kyon becomes the first person to solicit a normal conversation from Haruhi. This leads Kyon and Haruhi to form the SOS Brigade. They recruit the soft-spoken Yuki Nagato and the timid Mikuru Asahina.

In this alternative universe episode set in the present in St. Francesca Academy, Rinrin has a fight with Aisha which both girls decide to compete in the Sports Festival with other the teams led by Sōsō, Sonken, Kōsonsan, Tōtaku and Reiha. One by one, the teams are eliminated with Reiha’s team winning. Despite this, Aisha and Rinrin reconcile and Reiha, to her horror, gets a “special” prize; a kiss from Principal Chousen.

After recovering from their injuries, Kakeru, Najimi and Kizaki chase after the Mixed Juice Akikan. Kakeru begs the Mixed Juice Akikan to return Melon to him, but she just responds by sending a Zero of her to attack her. However, the Zero hesitates to finish Kakeru, and he uses his emotions to recover Melon’s juice to her can. Otoya appears with Misaki, and recovers Yell and Budoko’s cans, allowing Najimi and Misaki to recover them as well. The Mixed Juice Akikan sends all of her Zeros to attack them, but Melon, Yell and Budoko defeat them all, and combine their attacks to defeat her. She explains that her owner is a cat who ran off the moment they had met, causing her to hate Akikans with owners. Kakeru decides to give her the name, Miku, and Otoya points her in the right direction to finding her owner. Everyone heads back to Kakeru’s house for a toast to the future.

Tomoya tells Ushio of the past events that happened from when he first met Nagisa, until after Ushio is born and Nagisa survives. When Ushio falls asleep during the story, he begins to quite clearly recall a more tragic set of circumstances. At the end of this retelling, Tomoya, with Ushio and Fuko who are both asleep, are shown under a tree at the present time having a picnic. Ushio wakes up, just before Nagisa calls the three of them (off screen), saying that it is time to head home.

A mysterious Akikan attacks Otoya and leaves Kizaki hospitalized. The next day, Misaki approaches Melon and Kakeru saying that Budoko has gone missing. A possessed Budoko shows up and fights Yell, but she is defeated when the mysterious Akikan takes a shot at Najimi, and then absorbs Yell. Kizaki explains that the attacker was ’the strongest Akikan’ who attacks Akikans regardless of being steel or aluminium. Later, Melon gets attacked by Yell and Budoko, who Kakeru deduces are copies. They manage to defeat them, but then the mysterious Akikan attacks. She reveals herself as a Mixed Juice Akikan, who can absorb other Akikans and use their powers to summon Zeros. Melon attacks the mysterious Akikan, but to no avail. She absorbs Melon’s powers and leaves Kakeru with the empty can, leaving him devastated.

One year before the events of the beginning of the story, Tomoya is beginning his second year, and Nagisa her first time as a third-year student. Nagisa is having trouble making friends as usual, while Tomoya and Youhei are busy being delinquents and carrying out pranks at Kyou’s, and inadvertently Nagisa’s, expense. After Nagisa is knocked out by a falling metal pan that Tomoya and Youhei had set up as a prank for first-year students, a classmate of Nagisa’s finally finds the chance to talk with her and they become friends. Nagisa keeps the banner from the prank (with a message to instill confidence written by Tomoya), because she feels it attributed her to making a new friend. The message saying, “Don’t give in to the hardships ahead of you”.

This episode shows how the Akikans spend their day at home when their owners aren’t around. Melon tries to wash and dry the clothes while batting off the hot weather. Budoko is shocked to find a cat had messed up her hair while she was sleeping, only to find an opportunity to have some fun with a new hairstyle. Yell cuts out some coupons, learns what ‘Yell’ stands for, attracting several cats in the process, and tidies up the house, only to wreck it again while chasing a dragonfly.

The girl in the Illusionary World is dying in the snow, and the robot regrets having her take the journey. The girl can finally hear the garbage doll, and tells him that they once existed in another world. As she hums the tune of “Dango Daikazoku”, the Illusionary World starts to collapse. As the robot is swept away, the girl calls him “Papa” and disappears with the world. The girl becomes light orbs that grant Tomoya his wish, to give him another chance with Nagisa.

“The moment hearts connect” “Kokoro, Tsunagaru Shunkan” (心、繋がる瞬間)

Melon gets a part-time job at a maid café ran by a transvestite in order to pay for her phone bill. While Kakeru teases her about it, Yell becomes intrigued by the idea of work, although Najimi tells her she doesn’t need to. As Melon goes home, she notices some kids playing catch. Yell goes missing overnight and while Kakeru, Melon and Najimi look for her, Melon becomes concerned about how close Kakeru and Najimi appear. They eventually find Yell working part time as a construction worker, and Najimi gets angry at her for not telling her, causing her to run off. When going over to Najimi’s house, Melon gets mad at Kakeru and runs off, and Kakeru notices she had written several unsent text messages saying she was lonely. Meanwhile, Najimi learns that Yell wanted to keep her work a secret so she could buy her a replacement for her watch that broke the other day. Najimi manages to find Yell, apologises and tells her she loves her, and Kakeru manages to find Melon and play catch with her. They then attend a Halloween themed birthday party for Yurika.

Ushio’s fever does not back down and Tomoya decides to stay home to take care of her. In case he had to leave home, he calls for both Akio and Sanae to take his place. Ushio tells Tomoya that she wants to go on a trip again like last time, but he declines and tells her that it will happen once she gets better. After resigning from his work, Akio offers him some money, but Tomoya declines his kindness and Akio states that every man has something to protect. After several months, winter arrives, and Ushio’s fever still does not back down, and Tomoya seems to be getting sick too. Ushio once again ask Tomoya to go on a trip, and he ultimately accepts thinking that he might not be able to fulfill another promised wish. After they leave the house, Ushio’s fever worsens, and she dies in his arms right after telling her father that she loves him. Soon after, Tomoya collapses as well.

Kakeru goes with Najima to a swimming pool in order to fulfil his promise to take her on a date, although he is not as enthusiastic as she is about it. Melon and Yell, as well as Goro and Yurika, decide to tail them, and Yell starts to feel uneasy seeing Najimi with Kakeru. Otoya and Kizaki are also there on a day off, who tries to pull some moves on Goro; as well as Budoko, who tails Melon and Yell before being inadvertently scared off by Yell. After giving him swimming lessons and going down a water slide together, Najimi decides to take Kakeru on the Ferris Wheel, where she decides to make a confession to him. However, he falls asleep and misses the confession, and some rocking combined with misunderstandings leads Yell to go as far as leaping on top of the Ferris Wheel to stop them, with Melon having to break her off. Najimi decides to postpone her confession, and Yell contemplates her feelings and actions.

When Tomoya brings Ushio to school he meets her teacher, who is none other than Kyou Fujibayashi and they have a conversation. After that, Tomoya goes to work and Yūsuke asks him for Fūko to play with Ushio, since she likes her. Tomoya agrees to this and Fūko arrives at his house to play until the evening when she goes back home. When it is time to sleep, Tomoya uses Nagisa’s song to lull Ushio to sleep. The next day, Kyou tells Tomoya about sports day at school where the parents are to participate as well. He is reluctant about it, but Ushio encourages him, which makes him change his mind. One evening, Ushio is taking a stroll to the new hospital by herself and encounters Fūko on her way. When the latter asks why she does this, Ushio says it is for no real reason. The next day, Tomoya is preparing for the meet at Furukawa Bread with Sanae and Akio, when Ushio is suddenly struck with a fever, much to the others’ shock.

Najima decides to enroll Yell into class where she becomes popular with the class for announcing herself as a maid. Kakeru makes a habit out of flustering Kizaki, who is acting as their teacher. Later on, the class plays a game of baseball, but neither Melon nor Yell can get a good grip of the rules and end up running around town. Jealous of her relationship with Najima, Yurika challengs Yell to a showdown, but Yell loses due to being distracted by Yurika’s bouncing breasts. Otoya calls Kakeru reminding him of the Akikan Elect, but Kakeru refuses to hear it. He then decides to buy Melon a cell phone so they can stay in touch easier.

Tomoya and Ushio get back from their trip together. After spending a night with Nagisa’s parents, they leave for Tomoya’s apartment, where they will both be living from now on. Some time later, Tomoya takes a day off from work and the two meet up with Kōko, whose sister Fūko finally woke up from her coma and has been released from the hospital. Afterward, Tomoya and Ushio visit Tomoya’s father. Tomoya manages to convince his father into moving back to the countryside with his mother. While Tomoya and Ushio say goodbye to Tomoya’s father, a light appears and gets absorbed by Tomoya, while only being noticed by Ushio.

While on the trip, Tomoya buys a toy robot he picks out for Ushio to play with after they arrive in the countryside. The next day, after staying at an inn the previous night, Tomoya and Ushio take a walk through the area and come across a field of flowers. Ushio plays in the field as Tomoya watches, but Ushio soon loses the robot in the field; they try to look for it, but to no avail. Remembering something from his past, Tomoya goes off to another area and meets his grandmother Shino Okazaki, his father’s mother. She tells Tomoya how he came here with his father shortly after his mother died, and Shino tells Tomoya how his father worked very hard to support him over the years. Tomoya finally comes to terms with his father, and realizes he is not a bad father. When they go back to the field where Ushio is, she still cannot find the robot, and does not want to stop looking because it was the first thing her father ever gave her. Tomoya realizes his previous mistakes and vows to try his best for Ushio from now on, who is very happy at the prospect of being with her father. On the way home, Tomoya starts telling Ushio about Nagisa for the first time. While telling her about his late wife, Tomoya has flashbacks and soon remembers the image of her hand falling from his moments after Ushio was born, passing away immediately afterwards. He ends up with tears streaking his face and says her name twice. Ushio pulls on his shirt and he turns to face her, and after he noticed her crying he wiped her tears. He then went back to telling Ushio about Nagisa.

Melon discovers Yell who had just harmed Kakeru with her sword. Before the battle could continue, Najima returns Yell to can form, apologises and runs off. Kakeru declines going to the hospital, since it would get Najima in trouble. Feeling responsible for his injuries, Melon decides to fight Yell on her own. Yell tries to console her owner, but Najima is still in shock. Melon arrives, tells Najima to go to Kakeru, and tells Yell to follow her to the baseball stadium where none would get hurt. When Kakeru becomes aware of the situation, he starts to head off to find them. Najima asks if he likes Melon, he said he thinks of both of them as his important friends, and wants to be friends with Yell too. Stuck in a traffic jam, they ask Goro to come by with his motorbike. When it almost crashes, Yurika appears as a fully fledged witch and carries them to safety. The fight between Melon and Yell had reached a critical point with both of them reaching their limits, but Kakeru stops the fight and tells everyone to get along.
